I plan to play a Witch Hunter, and its true about our "squishiness." Don't be fooled how it looks! Our armor is only as good as the cloth robes that casters wear!
The best way to survive as Witch Hunter in RvR is to hang back with the tanks and casters. You output much stronger damage than tanks do, and with your rear attack 'Torment' you ignore the armor of enemy tanks that have rushed forward.
Initially spend only 3 hits building up Accusations on the first target before hitting him with an Execution. Choose your Execution wisely! Typically keep with blessed bullets as your buff, as this adds a very helpful snare to your attack. Allowing that poor healer that is getting beat on to escape.
The reason for firing off your Execution earlier is because now your abilities take another 10% less AP, so you can keep attacking longer.
Keep a eye out for casters who have moved in, as you can turn around pop them with an Absolution execution at a range for damage and the snare, then move in to finish them off.

WH has been my primarily class as well and I agree with your advice (which will go in to later portions of this guide. You are absolutely not to be in front line or some back line casters will snare and DOT you to death.
The blessed bullets are a necessity to keep your opponent from running and I personally don't use any execution but the straight up damage one. The DOT and Debuff ones just give them a chance to be healed. The quicker they die, the quicker you can get out of there.
Its true, Absolution is a hard Execution to beat, especially later on when you can get the +20% crit rate for it from a Career Mastery tactic.
In mass RvR it is definitely my Execution of choice. But... when fighting in smaller battles, the DoT (Burn Heretic) does more in total than Absolution. So if you can see the fight will at least last the duration of the DoT its a good one to choose.
When fighting healers, you'll want to do a combination. DoT initially for the total damage, then hopefully you can finish them off with a burst of damage ith Absolution before they can get a heal in. Timing your silence attack is critical... and as its only 3 secs long, its rather difficult to do. Best way to kill a healer? Beat on it with a friend...

Well, you're definitely in the "thick of things." Its just that you're more defensively in the thick of things versus being offensively in the thick of things.
You won't be leading any charges, but you'll a few tanks back, right behind em.
Dance around the edges like a shadow warrior? Not really, you can, but your true utility and usefulness comes in the larger fights.

This is the WAR version of a rogue. Most of my attacks are opportunistic but they are frequent. An enemy tank rushes into the lines at a caster? I run in behind stabbing the crap out of him for bonus backstab damage. A healer is off behind the main line? I flank around while he is distracted and jump him.
One thing I noticed about the witch hunter over the pw that wasn't immediatly apparent to me is that unlike the rogue in WoW your accusation points (combo points) don't disapear when you change targets. So if you and 3 teammates are all beating on the same guy you don't have to blow an execution on a foe that is obviously doomed anyway. Save the points and you have an overwhelming attack to instantly open up with on the next hapless target of opportunity to cross your path.
I like that as well but they do eventually disappear. I forget what the timer on it is, but it's at least 45 seconds. Mine don't usually last though because as Engio pointed out, it's usually good to fire off at #3 in RvR.
